Samurai would win because a samurai is by definition a Japanese warrior. Ninja by definition are spies and assassins, not warriors, and therefore don't focus their training on enhancing their combat prowess. A ninja's goal is to escape, not fight.

Nope, Ninja would win because of the stealth and agility factors. While a Samurai has to swing a metal sword around, a ninja can use a dagger and be swift.

Stealth is not a factor in combat, and there's nothing that says a ninja is more agile than a samurai. A samurai can be just as swift as any ninja, and his sword is longer than any dagger. |
In a fight a Samurai would win easily.
They were trains from a young age to be excellent fighters. With swords, spears, bows, horseback fighting and hand to hand combat. After the 16th century or so they even made use of guns and cannons, commonly. Ninja however did not have access to all of this. They were decently skilled fighters, but relied more on dirty tricks (suck as throwing sand or iron filling in the eyes) and Ninja were not warriors. They were spies and assassins. More often than not they would simply poison your food than fight you to the death. As such, in a one on one fight a Samurai would win all the time. They were more skilled and had better equipment than a Ninja. But a decent Ninja wouldn't even fight a Samurai in the first place. |
On the other hand, according to poll results the ninja would win. Probably because they're "cooler".
