This issue has been resolved.
Descriptive Problem Summary:
I was recently contacted by a player who couldn't download Regressia, Plunder Gnome, or Casual Quest. I uploaded new Zip files to my members space, and edited the HUB entries to point to the new Zips. Attempting to down the file via the hub or pager fails, and I get an error 404 when attempting to download the URL directly (Error: could not find file 'casual_quest_43.zip' for user IainPeregrine.).

The member files page shows that I have storage space available, and shows the file uploaded. I also uploaded a text file for testing purposes. It uploaded and appears in the file list on the members file page, but I get a 404 when attempting to download it.

Expected Results:
Users are able to download files uploaded to the members' file area.

Actual Results:
The file upload appears to work and displays the uploaded file (as well as its size in kilobytes), but the file cannot be downloaded.

Does the problem occur:
Every time? Or how often? Every Time.
In other user accounts? Haven't tested.
On other computers? Yes.
Looks like I did a stupid. I thought I had changed all the domains over but files.byondhome.com was still going to the old machine.

If you clear your browser cache this should work now. I confirmed it worked for me, but only after a hard refresh.

It looks like this is only partially resolved. Direct requests for the URL are responded to correctly with the file. The Hub entry still shows the game as "Currently Unavailable" (see Casual Quest hub entry). The "Download URL" portion of the Hub editing page displays the text "The current download URL for this game could not be contacted. [Retest]" where "[Retest]" is a link. Click retest results in this being displayed instead: "Failed to download. Please check that the download URL is valid."
The URL is marked as https, not http, so that's the problem. The files.byondhome.com domain has no SSL certificate.

There's a problem with the website code that's sometimes causing the URL to show https when it's copied. It's on my list of things to fix when I get a chance.
I've edited the Casual Quest zip URL to point to "http://files.byondhome.com/IainPeregrine/casual_quest_43.zip". This is a working URL (manual download succeeds) and doesn't use https. There is no change in behavior, even when using a different browser with a cleared cache on a different computer. I may not be understanding you. If the issue is truely resolved, what steps do I need to take to get the HUB and pager to display working download links?
Hrm, I'm seeing a problem here as well. It has to be something with the scrip that tests the URL. I'll have to look deeper into this.
It appears a stupid thing from CloudFlare was causing the remaining issue. It had been fixed for the old machine but resurfaced with the move.
