Uploading an update brings an error page up, tried logging out and back in but error still exists...

Uploading what and to where? I can't help you without information.
Maybe the BYOND server was busy for a few hours, the issue seemed to of resolved itself, I just tested it. I was releasing an update to Adam AI Chat and was trying to upload the latest version via the hub page for it.
Once again having a problem with the downloading element once uploaded, these links I have tried:

Is the server being updated or busy? it looks like the download button is gone for many things on BYOND (like space station 13)
After a little messing around with deleting re-uploading, and changing the locations where to download from in the hub page, using http works better than https, can this be corrected in the auto generation of the text in that box when updating or uploading a file. Very fiddly.

I was analyzing error logs and corrected what I think the issue was with your update.
I tested all the links independently and it seem to download fine using the browser for all of them, there was a problem with uploading and that seemed to be an issue, when I did get it working it again, it seemed to still download 5.45 when I was uploading 5.46, that is when I decided to delete the file and re-upload it and messed around with it some more to try get it working again. If that helps.
