Okay, I've noticed two files on my computer running that literally eat my computers CPU Usage. Both files are named wuauboot.exe and loginui.exe. Both of these run when I start up the computer (I shut that part off), then run every time Internet Explorer is opened and turn on at random times throughout the day. I know they are a browser hijacker and all, and I used HijackThis! to find them and all, but I can't figure out how to remove them. Anyone able to help?

Fairly sound advice there. If you find your malware removal tools can't get rid of the processes on a normal boot, you should perhaps consider kicking Windows into safe mode. A quick google search will let you know which hot-keys to press on restart (If you don't know). You'll probably need the Administrator password too, if one is set.

I'd say the easy solution would be to simply switch browsers to something more secure than IE in the first place, try Opera or Firefox.
As for help removing the malware, Adaware and/or Spybot Search and Destroy is proably a good idea if you haven't tried them already.
